Puking from dessicated thyroid hormone

Did you take it with food? Maybe it was a stress reaction from low blood sugar and not having enough calories for the increased metabolism. 3am would be when adrenal hormones are at their peak.
Was it a one off? Maybe coincidence?
Was it many hours after taking the NDT?
If it's repeated and you don't think it's some other recent change or infection, then ilovethesea's idea could suggest some mods.
Else maybe an allergic reaction to some excipient (or even the tissue itself) in the NDT?

It's not me its a friend. She wasn't eating anything before bed to control her blood sugar at night. I agree with both your thoughts.
